I think the best thing to do is to remove the toilet, making sure that you have the proper plug to seal the sewer hole, and also get a new double size wax ring, and new hold down bolts, and run the tile under the toilet. The most important thing is to have the double size wax ring, (2 of them works just great, I like the ones with the plastic sleeve in the center), and have long enought hold down bolts)
